I've imported 15+ vehicles from Japan and have had good experiences most of the time. The important thing is to find a good broker that you can work with.
One guy I recommend is Scott and japancardirect.com. He's from Alberta but lives in Japan and is VERY helpful.
Don't rush into a purchase - monitor the auctions for a few months to get a feel for what is available and the prices. There is a fairly consistent supply of E39 B10's so you don't have to grab the first one that comes along. E46's are a bit tougher because not many of them are old enough to come to Canada yet, but it gets better every day!
