I picked up a 1998 328is a couple weeks ago for a winter car and I'm loving it. Makes me think a B3 might make a good future purchase!
Anyway, the car shifts nicely under light acceleration, but under hard acceleration or downshifting it doesn't want to go into gear without a blip on the throttle.
Any ideas why?

Sounds like it could come from a clogged transmission servo, result of gummy residue from lack of respecting oil/filter replacement recommendations.
Check with an auto tranny specialist, perhaps they can replace the oil and filter while running a flush of the system.

I should have mentioned its a 5 speed manual.

Indeed, that would of been a good idea! ;)
Checking for heavy tranny oil (thick) or low level would be the first places to start.

All gears or only certain ones? Weak syncro(s)?
My 5spd swapped Aristo is a bit difficult when shifting from 3-2, but otherwise is pretty good. If I double clutch it's definitely easier. The syncro is known to be weak on the R154 transmissions, so I'm not surprised I'm having a bit of trouble. Obviously, this doesn't exactly pertain to your vehicle, but thought I'd post it if you are having a similar issue :)

It's in all gears, possibly 1st is the worst. I did wonder about the syncros
